E: Update for everyone, since this is under the top comment. Going into task manager, details tab, running handbrake and then selecting the handbrake worker, and setting the priority to high solved the issue. It fully loaded all cores. It is set by handbrake to default to "below normal", so the computer is still usable while encoding.
