Old thread I know, but recently had a bunch of machines failing to check in. What I found is that majority of these machines were running "jamf policy" and getting stuck, some of them went back months even. I ran a "sudo killall jamf" on them, followed by "jamf policy" and they started checking in again without the need to re-enroll the device(s).

To ensure inventory is up to date in the JSS, run "sudo jamf recon" from terminal. This will do an inventory scan and send it to the JSS immediately. That way you can be sure the machine you are working on has up to date information in the JSS. To run policies that are set to "Recurring Check-in" in the JSS, run "sudo jamf policy" from terminal.

I noticed that 'Inventory update' and the 'JAMF recon' commands were failing with an 'unknown error'. Further inspection of affected devices show that there's been some recursive duplication of 'services' and the device breaks connection with the server.
